I tried to do the second Golden Gate Reaction in silico before doing the experiment, and it did not work. Is it possible that the vector needed is pYTK095 instead of pYTK083?

Thanks for pointing the error. You are right, the second round Golden Gate cloning uses pYTK095 plasmid. We will correct the error soon.
