Chromatin digestion with MNAse depends on the level of accesibility of the enzyme to the chromatin. Regions of high chromatin compactation are less accesible to the enzyme than regions with less compactation. This protocol allows you to determine big changes on chromatin structure. If you want to analyse more subtile/specific changes you will have to use other protocols.
I never used this protocol with fungal chromatin but, in my opinion, if you have a good protocol to purify fungal chromatin you might be able to use the MNAse digestion protocol.
