At the end of isolation step, after using the cell strainer, the resulting liquid contains particles that settle and form two phases. Should we have a completely clear liquid, or is the presence of this ghost-like particle natural and represent the exosomes?

The settled particles are normally large particles (>1 um) and exosomes are in the clear liquid. You can only get the nano-sized exosomes by ultracentrifugation.
