Hello Maria, I am afraid this protocol is only appropriate for studying RNA-protein interactions. This will not help in crosslinking of small molecules such as ATP to proteins. Also, as much as I know, the ATP cleavage reaction leading to phosphorylation happens at very fast time scales, and it might not be possible to crosslink the ATP to the enzyme at a detectable level.
