Hi,i got good yield of plasmid DNA after RNase treatment but after purification with phenol- chloroform:isoamyl alcohol the yield decreased.what can be the reasons behind this.thank you

Because you may had added higher concentration of these solutions,as phenol:chloroform extraction works in such a way that it isolates nucleic acids; whilst eliminating proteins and lipids. ... Proteins and lipids will partition in the organic phase (bottom half) whilst DNA/RNA will partition in the upper (aqueous) phase.
