When makeblastdb, is one large databases made with all the species combined?

protocol Protocol: High-resolution and Deep Phylogenetic Reconstruction of Ancestral States from Large Transcriptomic Data Sets

In the very first step of makeblastdb, is one large database made with all the transcripts combined (eg. AALA translated nucleotides + AJJE translated nucleotides, ect) or are they all seperate blast databases to be searched against?

Sorry for my delayed response due to vacation period.

BLAST database was created for each transcriptome/proteome separately. So, each one is searched separately for the hits using BLAST.
