We don't work much with roots, so the short answer is that I don't know. The followings are my random guesses. Assuming that dead cells are relatively close to the surface, staining a root with an exclusion dye and counting dead cells under microscope may work. We had a good experience with a cell-exclusion DNA-staining fluorescent dye for detecting dead protoplasts - nuclei of dead cells get stained. If many cells are dead, with some exclusion dye (not a DNA-staining dye), extracting the dye after washing the tissue to quantify the number of dead cells may be possible.
