How did you decide on a minimum particle size of 1000 pixels?

According to your scale, that would be about or 21 µm^2. Is there a reason why you chose this specific number, or is it just an arbitrary value to roughly exclude everything that's too small to be a nucleus?

Correct - it is an arbitrary value that excludes everything thats too small to be a nucleus. You can figure out what size works best for you for this purpose.
