Otsu’s method [17] is used for automatic thresholding of binary images in order to separate two object classes in microscopy datasets—specifically fluorescently labelled nuclei from its background [15,16]. The algorithm determines the threshold value that minimizes the intra-class variance, defined as a weighted sum of variances of these two classes:
