The MCP-counter method was used to reliably quantify the absolute abundance of different immune cell subsets and stromal cell populations in heterogeneous tissues using transcriptomic data,23 as described previously. The MCP-counter tool was used to validate the differences in immune scores of cell populations within each subgroup.24 We also assessed the significance of the variation in expression levels for all genes among the two subtypes.
