Self-organizing maps (SOM) were initialized either by random or principal component analysis (PCA). Map size were set as a 1D vector with 50-component, the same dimension with gene and sample embedding vector. SOM were implemented using Python 3.6 with default setting. The quantization loss and training time was included in Supplementary Table S2.
