High-throughput, isobaric labeling-based differential proteomic analyses were conducted essentially as described in Sánchez-López et al. (2016a), but the tryptic peptides were labeled using a TMT6plex Isobaric Mass Tagging kit (Thermo Fischer Scientific). Statistical significance was measured using q-values (FDR). The cut-off for identifying DEPs was established at FDR ≤0.05% and log2 ratios (+VC treatment versus −VC treatment) of >0.3 (for proteins whose expression was upregulated by fungal VCs) or less than −0.3 (for proteins whose expression was downregulated by VCs).
