The PE450 contigs and PacBio contigs were merged using the quickmerge program (Chakraborty et al. 2016). First, the two contig assemblies were aligned with the Nucmer program. Then, repeats and duplicates were filtered out using delta-filter of 10 Kb. Last, quickmerge took PE450 contigs as query and PacBio contigs as reference for merging.
