The MSA was computed using the two-dimensional alignment of sequences S1 and S. Each position in sequence S1 corresponded to a column in the MSA. Any insertion in the two-dimensional alignment (opposite to which there was a gap in sequence S1) resulted in an additional column in the MSA.
