Average scaled gene expression values were calculated for each cluster on a gene-wise basis across the whole sample using Seurat’s AverageExpression function. These cluster-average expression values were then mapped against the FANTOM5 database of known and literature-supported ligand-receptor pairs to create directed edges with various attributes. Ligands or receptors with no cognate molecules expressed in the dataset were excluded. For each potential ligand-receptor interaction present within the dataset, a directed edge was created connecting any two clusters expressing the cognate molecules at >5% of each cluster. The weight attribute of this edge was defined as the sum of the average scaled expression values of cognate molecules (see below for reasoning).
