A cladogram representing the relationships between 20 genomes in this study was constructed using SNPhylo (62). Where multiple individuals were available from a single population, one individual was chosen at random for inclusion in the tree (Minnesota, RKW119; Isle Royale, CL141; and Yellowstone, 569F). SNPs were pruned for linkage disequilibrium (threshold of 0.25), and SNPs with a minor allele frequency of <0.1 or with missingness above 10% were excluded. The tree was constructed with the 38,408 remaining SNPs. One thousand bootstrap replicates were performed.
